Sorry I am a newbie to being a Soda owner and I was wondering how I can determine whether my Skoda Fabia SE  is a MK11 or a MKIII.  It is a 1.0 MPI.

It was first registered in November 2015 but was obviously made before that date. I have looked through the manual etc that came with the car but cant see anything.

It's a Mk.3. The 1.0 MPI engine came in with the Mk.3 cars, replacing the old naturally aspirated 1.2 3-cyls that the Fabia had been using since 2002.
