The diff bearing has gone in my gearbox on my 1.9tdi estate, I've spoken to Skoda and they've informed me that the gearbox code for my car is EBF, however I've found a replacement gearbox but the code is EBJ, are these boxes interchangeable?

If this is an AHF engine, then it looks like a no according to Elsawin. Need year, model and engine code to be sure though.

Yeah its an AHF, 2000 W reg Octavia Estate 1.9TDi, the replacement gearbox with the code EBJ is from a 2001 Ocatvia TDi.

With the information you have given, Elsawin only lists 3 gearbox options, these are :-

1: 02JA Code DEA

2: 02JA Code EBF

3: 02JA Code EGS
