Superb II manual gearbox issues

My 2015 Superb II combi is coming up to 20K now and thought it was time to get the gearbox looked at as its being making a whining/whistling noise in 2nd gear at around 2000rpm. Its not noticeable when going through the gears but travelling in second at low speed round housing estates etc. it was starting to annoy me. 

 

I was reluctant at first because I was afraid of them telling me it was normal, our Qashqai does make the same noise more or less in every gear, and has done for 80K but didn't expect that from Skoda

 

The gearbox has always been a bit notchy as well so my thoughts were that they would just replace the gearbox for the time an expense it would take to diagnose repair it and everything would be ok but to my horror it sounds like they are trying to repair it. They have had my car since monday so its already ran over the week they said.

 

Has anybody else had any similar issues? From looking around issues don't seem very common but on the other hand if this was on a purchase hire type jobby I would have probably just lived with it and then gave it back.

Which engine do you have as gearboxes very different.

 

The 6speed box on my 1.4tsi (2014 42k) still perfect and has never been notchy

Its the 2.0 CR 140 with the 6 speed. In comparison, the octavia they have loaned me has a nice transition between gears.

 

Hopefully when I get it back the noise is gone and the gear changes are nicer, I would hate to get it back and the noise be fixed but the notchyness be still there. This is why I was hoping for a new gearbox.

 

On another note I am not impressed with the dealer at all. When they had the car for a day to take a quick look at it they loaned me a Rapid that not only had the fuel light on, but the distance remaining was at zero miles and who knows how many miles after hitting zero it had done. It did make it to the nearest pump though.

 

Then when I dropped mine off last Monday they gave me an Octavia that must have been loaned out the week before and had not been cleaned out since. It was and still is a horrible mess inside. Crisp packets, a coat hanger, a random bit of lego, mud and crumbs everywhere. It's not what I call good service and doesn't create a good impression.

Make sure clutch is checked, the 6 speed box fitted to this diesel has the Sachs clutch cover plate that may fail (initially notchy gear change and possibly a noise) and eventually machines it's way through the gearbox casing
