Good job to replace the engine and clutch assembly, however what is "new" the engine condition?

Why do you think your method might be flawless comparing with engine rebuild?

I wasn't fussed either way - fix the existing engine or replace it.  It was between the warranty company and the garage to come to a decision as to which way to go.  To be honest though, having seen the long list of measurements and everyone (bar one) being out of tolerance I'm happy with the replacement.  

 

In terms of the 'new' engine it came direct from VAG and comes with a full VAG 24 month warranty so fine with me as even if its not flawless it's covered.

 

 

There have been several improvements made to the 1.8 TSI engine, so you'd imagine a brand new lump direct from Skoda will be fettled.

 

If the dealer was as good as they sound, then don't be afraid to call them out on here for the benefit of others.
