What are the M6 rivnuts on the inside face of the roof rails intended for? Is there a simply clever pair of flush fitting transverse rails available or are they for something else?

yes, skoda produces a pair of bars!

If, by "flush fitting"  you mean that the ends of the bars fit inside the roof rails rather than across them and projecting each side, then the Skoda bars are not like that.  They are like any others,  except that,  once those special mounting bolts are in place.  the bars can be mounted and demounted in a matter of seconds.  They are expensive,  but nice things to have, and, as you say,  "simply clever".
