Noisey Octavia vRS TDI

I have a vRS TDI and have notice the engine is getting very noisey, its done 51,000 miles and is due for a service in 2000 miles, but what happened this morning was, the engine seemed ok, then I stopped at traffic lights about 1/2 mile from home and the engine sort of stuttered, a bit like when the DPF cleaning cycle begins, from then on it sonded like a bag of bones, it didn't seem to pick up as quickly and when I set the cruise control at 40mph you could feel the car stuttering slightly, what I mean by that is not smooth as you would expect. the I did the shopping and set off home, it was all ok then, could it just be the fact it needs new filters, or has anyone else had thsi problem, I am a bit concerned because the warrenty runs out in 9000 miles, and I don't fancy fighting with Skoda using the sale of goods act!

Has it had the fuel filter done recently or is it due this next service?
