I have a digital tuning box (has wires to battery) fitted to my Fabia VRS , it smokes a little from low rev's when engine load is heaviest. I understand this black smoke is unburnt fuel, would fitting a custom or uprated air filter (standard at moment) help increase the airflow and thus help burn some of this unburnt fuel?

Also been quoted £240 inclusive for 80k inspection service, from Skoda. Is this a good price? My service history is full skoda, just wondered if it is worth keeping it this way or going for cheaper independant.

A panel filter will set you back around £30-£40 so even if it doesn't cure the smoke it's not a massive outlay.

£240 seems expensive for the service TBH but then that's a dealer price. It's your choice whether to keep the Skoda history "intact".

Personally I wouldn't worry too much and find a good indy Plenty on here to choose from. Where are you based?
