I've currently got a Alpine IDA-X200, its pretty good, plays my ipod etc.

I'm after a decent sound quality over the stock speakers but without having a bulky subwoofer or pikey 6x9's,

First of all, what size speakers do I need for the Fabia? What brand, RMS etc is best?

And should I amp them? If so where is a good place to fit one?

you will need 6.5inch components for the Fabia mark 1 front doors. They need to be shallow mount. What make you go for depends on personal preference, budget, what you like. For sound quality look towards stuff by Focal, Morel, DLS, Hertz, Rainbow. Most will say better to amp. However budget speakers shold be ok from headunit.
