Just completed resealing the rear doors and thanks for the advice. Its a very easy job but I'd make a couple of suggestions. The clips that held the panel to the door self destructed as I took the panel off. So get a new set before you start. They've changed the design to make them more robust. Old ones were green, new are white. Also because the old foam can't be completely removed and will be damp, use a very serious sealant that bonds when damp. I used Unibond Extreme which is for gutters etc.

It's normal for water to get inside the door via gaps in the seal with the movable glass, but intended that it drains straight out again through some holes along the bottom, which lead harmlessly outside the car. However, due to an unfortunate feature inside the door (see post #3 here) some of the water doesn't make it to the bottom of the door, but runs instead down the inside surface of the so called ancillaries carrier, a metal plate bolted or riveted to the inner side of the door, visible once the doorcard is removed.

The seal between this metal plate and the door is unable to resist a stream of water indefinitely, and fails, causing water to run down inside the car. It lands initially on top of the rubber seal at the bottom of the doorway, and then runs down between that and the plastic trim it butts up against, under the carpet and sound insulation beneath it.

 

Diagnosis is simple, if you open any of the doors and see little puddles like this on the rubber seal:

Your ancillaries carrier seal has failed on that door.

Sorry to bump such an old topic, but currently looking for more solutions on the Octavia. Pete, is it the same design by any chance? Any chance of an updated picture to be added?
