Can a improperly setup timing belt cause damage to injectors 

I doubt it. An improperly setup timing belt can, however damage pistons, valves and valve operating gear if pistons come into contact with open valves.

Car runs like and old cow when cold but is ok when warm ..took it to garage and camshaft positioner sensor showed faulty the garage went to change it and advised that timing belt be done at same time however when they went to change timing belt the previous one had been set 2 teeth out

And is it OK now?

No  it won't start and they reckon it could be valve damage but my issue is that I was driven in but worried about potential cost as the car is 16 plate

2 teeth out could be into damage territory. But I doubt it would have run ok even when warm. What engine is it?

 

Is this a dealer, or a trusted independent or a back street garage?

16 plate would still be in warranty, but you've blown that by allowing repairs outside the skoda network. Foolish and very very expensive mistake.

If it was running before and now won't after they fixed it, then its up to them to sort it out. Possibly damaged, needs diagnostic scan, compression test to start with.
