Has anyone had to replace the wing mirror covers and if so what was the cheapest way to get it done.

I had just the cover and indicator lens replaced on a Octavia about 3 years ago and it was £101

Unless you get lucky with a write-off, you'll only get parts (other than a glass) new and from a Skoda dealer,

Skoda mirror cap £40 + £15 for genuine rattle can to get it sprayed
