Has the option on the radio settings been set to 'yes' or 'ok' on the Aux option? I seem to remember having to switching mine on on the head unit before it would work?

When I replaced mine, am pretty sure the bellow was part of the loom - not fixed but obviously on it.

From memory there was the following: 1.8 Petrol - Cannot remember the bhp - 150? 1.9tdi PD - 115bhp (without DPF) 2.0tdi PD - 140 bhp (with DPF) Think the 2.5 V6 TDI was rare if not dropped completely. As far as options they were pretty much the same as before the facelift - facelift changes being tweaked front grille, side repeaters integrated into the door mirrors, rear light clusters altered slightly. Internally dash and clocks went from Green with orange centre display to white with red centre. All other buttons and stuff stayed green. Some models had fake wood which looked orange and horrid, L&K version was also introduced as range topper. Cannot remember much else as I got rid of my facelift in 2009 after having 2 pre face lift models beforehand.

There was a thread a while back about pulling these seals forward and cutting notches out of them in line with the holes, in order to allow the drain holes to let the water straight out. I did this when I got my Octavia 3 in May 2014 and never had any issues in the three years I had it.
