hi, been offered a clifford remote start allarm and immobiliser but to fit i need to disactivatd the factory one, can it be done? how? will it cause any other problems in the future?

No, and No as it can't be done.

You could however place one of your current transponders permanently in the steering column shroud.

It will be worth checking if your insurance company will still cover you with the remote start. Is your Octavia petrol or diesel? as a remote start on a diesel would be pretty pointless.

What engine size is the car? i should be able to remove the immobiliser from the ECU no probs

would that be using one of those bypass boxes of fleabay? or a bit of araldite on the outside of the ignition barrel. as long as i get it certified by an approved leccy and the immobiliser works then it's still covered, i think it brings the price down a bit
