Skoda Fabia Comfort 2002 1.4 locking problem

My key fob has decided to pack in on me.  The red light shows when I press it but it doesn't lock the car at all.  I wasn't too concerned about this because I thought I could lock in manually.  However, it won't do this either.  When I turn the key in the door lock it makes a clicking noise but none of the doors lock.  When I then open the door, both passenger and driver side windows automatically open.  I do have a spare key which works remotely so all is not lost.  So, what really concerns me at the moment is not being able to manually lock the car.  Any ideas?

tried replacing the battery yet?

Yes.  The red flashing light works but nothing else.
