I recently changed the battery on a 56 Octavia and now the central locking is playing up. only 3 doors are locking now and the alarm has packed in. To top it off my electric windows are not working. Iv'e checked all the fuses and they seem fine. Iv'e also had a diagnostics done on it and it is coming back as everything is ok.I had to get it jump started and everything was working then so i'm not sure if that was the cause. Is there any hidden fuses tucked away? 

The electric windows need resetting after disconnecting the battery. Hold the switch down for all four until they go all the way down then all the way back up again. That might clear your issue with them at least.

Which door isn't locking?

When you say you have had diagnostic done on it - what has been used.

 

Your best bet is to have it scanned by a dealer or someone with VCDS.

 

I would be surprised if there weren't any codes in modules.

upon closer inspection iv found that its the offside windows that are not working and the offside driver and passenger door which isn't locking.
