I have a MK1 vRS OCTAVIA. 

The car runs fine and often there is a small issue. The car gets jittery sometimes and runs smooth most of the times. 

I bough an used car and I got this checked with a mechanic with a ECU and it seems that the 3rd Ignition pin misfires. 

The error is cleared and the car runs smooth for few days and again the issue creeps up.  I get it corrected again and the issue comes back ... this is on-going for quire some time. 

 

The mechanic says that there might be an issue with the wiring and hence this happens. 

Where can I find a full wiring new kit so I can get this replaced and fix the problem once for all.

I don't know about the Indian cars, but in Europe there was a recall for coilpack failures, so if you can check that part number the answer may be that you can get the car fixed for free by a Skoda dealer.

I have already changed the Coilpacks and running Iradium Spark Plugs now. 

In India SKODA ASS is very bad and I dont take the car to their shop. 

 

But wanted to know if we can get the wiring kit outside and what all will be needed to change the complete set up.

You might still want to check the individual coilpack and plug by swapping one of them to another cylinder and seeing if the misfire moves. If it does, then that coil or plug is bad (whichever the misfire moved with) rather than the LT feed to the #3 coil.
