immobilizer Issues fault 00474

hi all hoping someone can help, 

Background: 

Note the scan is off my brothers a4.... 

Completing a scan to turn off a fault light (engine management) my laptop malfunctioned... and somehow managed to throw up the immobilizer.. dont ask me how or what happened.. long story short we could get it fixed apart from a local guy was able bypass the EEprom in the ECM. (hence fault in scan below)

how ever now we still have the issue of the IMMO light being on on the dash and when i go to adpat the keys, as you enter the test value it come up with an error. i have the the pin for the cluster too. i cant communicate with the IMMO module. 

Can someone point me in the right direction? or at least what to check next? or who to call! 

final note car is running with IMMO on dash.
