I was wondering if you can get a new ignition barrel but keep the old key design the same as the door locks or will I have to get new keys, and door locks.

I am not sure on whether I need to get a genuine part or get a second hand one with two new keys and door lock.

You should be able to get one but it would have to come from Skoda dealer. Not sure how much but it will cost and probably be a special order. Other option is as you mentioned a used one/aftermarket and have two keys.Either way the transponder chip in ignition key would have to be swapped or new key coded.
