Skoda newbie... and I've got a problem :-(

Hi all. Well I'm four days into owning my first ever Skoda, a 51-plate Octavia vRS, and I'm absolutely loving it! What a car, and it has so far surprised everyone who has been for a ride in it :)

However, this afternoon it has developed a problem and I'm seriously worried. I was driving in extremely heavy rain earlier on when I hit a couple of rather deep puddles. Straight after this, when wanting the car to accelerate a little harder and hitting about 3,000rpm, the car stuttered and the engine management light flashed on for approx 10 seconds. If I eased off and drove at low revs and a part throttle the car performed as normal, but as soon as I put my foot down again the same problem occured. My car is running a Jabbasport induction kit and my initial thought is that some water has been splashed onto the filter but can anyone enlighten me further about this problem or indeed give me a solution. I'm seriously worried I've broken my new Skoda already :(
