Have you got icloud

When you have each phone connected to the PC you can choose which apps to apply to which phone, so you can have the same app on one but not the other.

The only other way of preventing that is to use a separate account for each phone.

Yes but I think I only set it up on my phone. But I think that was for photo/music

My wife and I share the same iTunes account, but they are set up in different names. Only I have iCloud as she doesn't want all my contacts and diary etc. I know you can turn these all off etc, but also she doesn't have a data plan only uses wifi. Apps she buys are available in my app store under purchased not on my phone, and likewise for her. Not had a problem with it downloading to other phone at same time or soon afterwards.

Go to settings/store and make sure the automatic downloads are only what you want automatically downloaded, choice of music, apps and books. Turn off the ones you don't want.
