Am I right in saying that the installation of an MDI kit will knock-out the arm-rest AUX-In socket in an Octavia?

Not if you get the correct wiring loom.

You can also get an Aux lead for the mdi.

The mdi loom uses the aux in pins at the back of the head unit so to retain the aux after fitting the loom, you take the aux pins from the main quadlock and seat them in the spare holes in the mdi connector.

 

The pinouts on the head unit are here (aux is 1, 2 and 7 on the CD plug):

The pins to use in the mdi connector were 5, 6 and 11. To work out which was which I used http://www.my-gti.com/42/volkswagen-media-device-interface-mdi (note the aux is being passed through the mdi not the cd changer).

This then means the aux is available if the mdi is not in use.

My factory fit mdi/Bolero still had the armrest aux socket.  I never used it though so don't know if it actually worked!
