Sounds like there's wiring damage in the twin door?

I have fixed the problem it was 3 broken wires in the boot down the right hand side everything is working perfectly now ????????

I had similar issues (only lower boot would open from remote button and kept indicating a reversing light failure) and eventually took to a VAG specialist.

 

It's a common issue with the twindoor Superbs associated with the wiring loom that runs along the hatch edge.  Because of the two boot open modes the loom can get stretched and pulled out of its intended housing, which can lead to fraying and severing of the wires within.  The loom needs to be a bit longer.

 

There are three principal fix options:

1) Replace the damaged wires individually (I wouldn't recommend it as the original issue of the loom being too short is still there)

2) Replace the loom with the official Skoda replacement loom (longer), I was estimated around £200 for this!

3) Replace the loom with an unofficial loom (longer) at around a quarter of the price.
