Change settings in maxi dot for the key that doesn't beep after opening car with that key maybe

Yes, as mentioned. When the beep is turned off, it only does it for that key. Had exactly the same a couple of weeks back when I used my spare key instead of the usual one, and for a short time wondered what the car was trying to tell me.

Did not know that you could turn off the beep :blush

It's strange really, because the beep is off by default anywhere in Europe because its not allowed to be on under European law. Some manufacturers interpret that as never being allowed to be on, where Skoda sell it with it switched off but allow you to switch it on after sale.

But how do I switch it off 

Try this 

"In the maxidot there is only one option regarding the alarm, under "Comfort" in "Settings", but this only turns on or off the short beep which sounds when the alarm is switched on or off"

Looked at maxi dot no comfort in setting only convenience only options one door or all doors any other ideas

In the settings the option for beeps on arm/disarm is called "ATA Confirm".  ATA means anti-theft alarm.
