Strange behaviour on my 2008 twindoor Superb.

When pressing "open all doors/hatches" button on keyfob, the boot will open only in saloon mode (pressing "open hatch" button on the boot does not do anything).

When pressing "open boot" button on keyfob, the boot will open in both, saloon and hatchback, mode.

When pressing and holding "open boot" button on keyfob for about 2 seconds, the boot unlocks and opens in saloon mode.

What could be the reason for "open hatch" button not working?

 

Mine is also 2008 and only has boot open on fob not hatch, don't think it's possible to open hatch on my car, don't recall reading anything about that in manual. Maybe your fob is from later car?

Mine is a facelift and only has the usual three remote buttons  lock/unlock and one in the middle to open the boot. This only opens the boot a little bit. The only way of opening as a hatch is pushing the right hand button on the boot/hatch itself ( I think this was simplified on the facelift - push right boot button to open as hatch, middle boot button to open as boot)

 

To be honest usually the only time I open as a boot is when I'm on a ferry or in a restricted height multistorey car park but I find this useful - especially on North Sea Ferries where it's really easy to damage your hatch if you are not careful. Must admit I will miss the twindoor when I eventually replace the car.

After connecting/disconnecting some wires the boot/hatch stopped working alltogether, then after a short ride everything worked. Now, after a few days, the boot can be opened only from the key.

Looks as if the problem in broken wiring.

Common issue:-

 

Due to the extremely way Skoda have designed the boot to bend the wiring harness at an extreme angle broken wires are guaranteed particularly in an older vehicle. The thread above is an excellent write up on how to sort it out. When I did mine around half the cores were severed and not helpful that some wires are the same colour.

Yes, turns out that one wire between hatch and lid is broken and a few have broken insulation. Also, most of the wires have already been broken and fixed.
