What are these pipes 

They appear to be clipped but are hanging below chassis

Doesn't look like an OEM installation to me, but then I can't say I'm an expert.

How far towards the front do they go? Photo looks like a handbrake cable to me.

The one shown in the photo is a handbrake cable, if the second one is in the same position on the other chassis rail then I'm fairly certain.

The black tubes run from within the chassis at the centre of the car towards the rear wheels both sides

Skoda says the cables design is as this on all skoda Rapid 1.0 tsi se sports

 

Should I ask them to refix them as clips are not stopping them from drooping

Up to you. More of an aesthetic issue than functional,  as long as they don't drop so far they rub on speedbumps etc.

I don't think they are dropping low enough for speedbumps etc

Just feel safer knowing they are fully clipped to prevent further drooping

Were you speaking to Skoda or some random person at a Skoda dealership?

 

5-6 year old cars have stuff happen, even newer cars do, can you not fix them up, and if not i assume you will need to pay someone to, or did you just buy this car?

Pretty bomb-proof cables to be honest, like an oversize bike brake or gear cable, spiral wound steel outer under the PVC cover.

Good, ask them to secure them higher up.

 

See the 2 threads i bumped from years gone by.

There are similar in the Mk2 Fabia section and elsewhere.  That is how Skoda roll sometimes.  QC not the greatest from the factory, and dealership where 'they are all like that.

Other than the ones that are not obviously.

@Jockster52If you want use E5 / 97 or 99 ron.

From Sainsbury or Tesco it might not cost more to fill the tank than your E10 if you are not buying it from cheap places.

They are secured with a twisted type spring clip my Toledo is the same and one side looked lower, I just tweaked the clip to hold it up better.
