Just bought our first Skoda - Y reg Fabia 1.9 TDi Hatch - it seems to be all OK, but are there any faults that I should have investigated or checked.

welcome to briskoda, make sure to check out the Fabia 1 section for common problems, the main one I can think off at hand is leaky door seals.
