Now I might just be paranoid, but having owned the car a year I have never noticed it but noticed it flashing very fast today. This maybe for two reasons, either it just started flashing (which would be weird). Or the speed of flashing has increased (Its now flashing Once per second).

Am I just being paranoid, or is something wrong?

Once per second is the correct flash speed for the alarm LED. It will stop flashing after about 2 weeks if car not used.

The LED next to the drivers door pin flashes about once per second..... The one on the head unit flashes every few seconds.... but slower than the one on the door.

Could this be what you're thinking of???
