Hi all I know how to fix the problem with the leaking door seal, but does any one know what you need to do to get rid of the smell, do you need to replace the insulation under the carpet.

run the air con in the feet position to get rid of any moisture that's left, or put a dehumidifier in the car or use silicone gel packets (ingenius!).

Anything you can think of to help get rid of the moisture, and then I'd give it a spray with febreeze or something once it's all dried up. Not much point doing it before you've dried up all the damp though!
