I hope you get some answers to your question if it's any help I've had the same occurrences happen to mine. To the best of my knowledge I lock the car the same way every time I hold down the lock button on the fob until I hear the mirrors moving towards the car, really should check the Windows haven't opened but I always close any open window before I turn off the ignition, always force of habit !!

I've come to the car a couple of times to find all the windows open.....but always when I've been close by (like outside home). I've always thought its down to being able to open all the windows by holding down the remote open key, and that that has happened unintentionally in my pocket.

Wired i have had this happen to me on two (2) occasions same as above locked with fob next morning all four windows opened. I have checked with VCDS no fault logged

Its possible that you may have opened the windows via the key with out reliseing it! One of the guys at work told me about it.
