The bonnet release lever was lying in my footwell this morning

Put it back in place but it's not secure as it comes off the locating peg

Is there supposed to be a clip similar to a window winder handle to secure the bonnet lever

Vehicle is a Skoda Octavia mk2 estate

mines the same - the end of the pin it sits on will have broken off meaning the clip has nothing to latch onto...   I've just kept it in the door pocket for the last few years as I haven't yet got round to refitting it and fixing it with a screw...

Mine too, years ago. Just leave it pushed on and am careful when opening, not had a problem with it really. It also makes it handy to take off when you need to get behind the carpet or do work around there or summat so probably not gonna fix unless it actually starts falling off.
