I have an L&K and the wheel nuts have little plastic covers on them that after 2 years are looking a but rough.

 

Is there anything to replace them with, such as stainless steel.

I doubt that you can find stainless steel covers but you can buy new set from your local skoda dealer or non original from eBay/Aliexpress. Non original may not last very long but then again if originals didn't.....

Wherever you're taking the car to be washed, take it somewhere else.

 

The caps are pretty durable, to everything except overly-aggressive acidic wheel cleaners. If the stuff is on your wheels it'll also be on your paint too...

now i use chrome version from Ali

I ordered a second nut cover removal tool for 2 quid to go in my tool box. If the wheels need cleaning with a fallout remover (which isn’t often because they are waxed)  I take the covers off first. It only takes 30 seconds a wheel. 

 

Although I appreciate that’s not overly practical if the car just goes through the local hand car wash once a week.

All wheels are painted / lacquered the same as the bodywork, clean them regularly and you do not need to use anything aggressive on them, which will just dull the finish and wreck the caps.

Exactly so. On my L&K I have the anodised wheels, so I believe it's an even thinner laquer than normal wheels. I use the Autoglym Custom Wheel Cleaner twice a year (it's designed for those kinds of wheel and is gentler than others), then wax the wheels (I use Auto Finesse Mint Rims - three coats). In between, just clean them with a shampoo and gentle wheel brush and you won't go wrong.
