So, I would guess all the spare wheels have the sticker as a precaution.

I also doubt Skoda would give you a spare wheel that could be potentially dangerous to an ESP system (and even the cars with ASR have the labelled spare).

It's not dangerous to ESP. It's just a caution sticker on a FABIA spare wheel in case it has a directional tyre, and the (spare) wheel is fitted such that the tyre rotates 'backwards'. That's all it is. If you don't like the answer take it up with Skoda, it's their policy.
