I have read in the Haynes manual that is possible to adjust the door alignment, however it isn't very clear on what exactly you need to adjust to bring the door closer to the seal (the gaps are fine everywhere else).

I'm not getting any water in through the door seals, but I am getting occasional wind noise and the doors sometimes vibrates against the seal when going around certain corners.

I don't want the cost of replacing the seals just yet, so I'm thinking about changing the alignment for a more snug fit against the seals, as described above.

Could someone please tell me exactly what I need to do to achieve this? And also what the recommended torque is (if applicable).

One of my fabias had wind noise ages ago. All they did was loosen the torx screws securing the metal latch on the door frame, and slide it in by about 2mm. Tightened up and no more noise at high speed :)

This is interesting, as a friend has the same car as me, but I have more wind noise from the back than he does. I couldn't figure out why that might be, but reading this, maybe the back doors just need a bit of a tweak?

Adjusting the catch plate to give a snug fit will reduce wind noise but will be harder to shut, means you'll be slamming the door to get it to shut. So there will be a compromise between wind noise and slamability (just invented that word). Also if you adjust the door so it's too tight then you will get wind turbulence from the panel gap as the two surfaces will not be flush. A new door seal will probably the only fix.

Another cause of the wind noise maybe the seal in the the window frame, the one that the glass slots in to.
