This problem has been ongoing the past year now windscreen has been changed rear door seals are fine help!!!

Check the scuttle panel drains down the rear of the front wheel arch liners.  Very common problem - search the octy 1 forum for "compost".

Yep, sounds like blocked plenum chamber drain plugs. I think there's a VAG TSB regarding this problem, certainly is for Passat's & Audi A4 B6 & B7's. Maybe worth calling your local Skoda dealer to see if your car is covered, & while your at it ask them about the VAG coilpack TSB as you may get a free set of coilpacks fitted free of charge too.

Well pulled inner arch off to find a wall of mud and twigs fingers crossed thats the problem fixed.

Do you have a sunroof? If so then check the drains on that as well.
