Stone Chip Advice

Doing the pre-holiday wash this evening I have noticed a stone chip on the bonnet which, whilst small, looks to have gone clear down to the bodywork.  

 

What can I do?  Never had to deal with this sort of thing before.

After a couple of months and less then 3k miles, mine is peppered with stone chips in various places already. Bonnet, front bumper, wings, even the C pillar (HOW?!)... Seems the clear coat is made out of papier mâché on the S3! :( 

I am not sure it is too late or not but I am planning to use this protection film when the car is coming.

This brand the only one that can cover the whole front panel (*). It seems alright and the same with 3m scotchguard pro.

note: self healing probably won't work if too deep but it still protect the paint/body.

Thanks all, have a paint stick set on order from the dealer.  Will pick it up in two weeks when back from Europe.
