I am about to visit a second-hand car sales place tomorrow. I came across one of the photo of the car's engine, does the engine looks legit to you?

 

I understand Skoda is in the vw group so my thought would be that its engine and its cover should be in line with vw TDIs or audi TDIs.

The Rapid TDI lost its engine cover in 2014 or 15 in a cost cutting measure. You can get a used one off eBay if you want.
