Looks like there maybe a stonechip on the arch? 
if it’s come from the inside then the warrant will cover it (8 years IIRC for bodywork) if the paint is missing though then it will not be covered. 
 

The discs as you know are well documented and ****e quality steel. 

My wings are pretty badly chipped just by the headlights. Same for the bonnet - seems to have only gone through the top layer, can't see any metal

 

but will they rust?

yes, dealer accepted repair for this and next picture (also rear right)

but rejected for three other arches, planning to paint in another service where price were offered 400 euros for all four,
dealer's offer were 220 euros for each of three non warranty arches,
also have so bad opinion with painting at Škoda dealer service

Unfortunately the trailing edges of the wheel arches are always vulnerable.

 

There is only so much paint and lacquer can do to protect steel from prolonged exposure to salt water.

 

It could be a stone chip, but then it could have been a piece of metal, or something equally sharp.

 

I appreciate it is a tough time to keep your car clean enough to be able to inspect it every couple of weeks or so, but the rust patch in the photo has been allowed to develop over a number months. Had it been spotted earlier and cleaned / touched up, it probably wouldn't have spread as far / quickly.

 

The rust on the discs is normal (at least for Skoda), as are the cheap screws that secure the mudflaps on, they are rusting on my 2018 Kodiaq with less than 20,000 miles on it too.
