Not had any experience of this issue as I have only started browsing the forum as I've just placed an order for an Octavia myself but have you tried charging the car's battery. From experience on other start stop equipped cars, a flat or failing battery was often the cause of the start stop not working.

The body shop may have had the doors open etc while working on the car and allowed the battery to drain lower than normal.

Does sound like your battery is low after sitting in body shop. Charging the battery should remedy.
