Mike, a decent dealer should set up the basics the way you would like (do some research and see what you would like doing) as part of the PDI / handover, they do not use VCDS however and their system is not as user friendly as VCDS. (some of the Skoda tech's also do not know how to activate certain things).

As for the impact on the warranty, it should make no difference at all as most things you are just turning an option on or off and not changing the values as such - like a remap for example does.

Obviously anything that could introduce premature wear on say the drive train (like a remap) may have an effect on the warranty.
