I think perhaps one of the flaps is stuck in a position or is needing re-calibration. Sadly I don't now the reset process for manual AC system. Did they scan any fault codes in the car when looking at your AC?

Maybe more, but I have not entered it. Wiring diagrams depend on what your car has specification as to what is wired up. Should you take a picture of your quadlock and each connector wiring, then it can be decoded in time.

Do you have dual zone climate control? Does the temperature difference occur right away, or does it happen after 30mins or some other time value. What settings are on your climate controls (face, feet, window or auto)

Cannot add too much, other than the engine map between the 2 engine codes will maybe make your old ECU make engine run rough. Mainly for the fuel injection strategy being different between them.
