I think not. The hose is effectively blocked when there's an EGR valve diaphragm on the end of it, so as long as what you've changed hasn't resulted in air being able to get into the N18 valve that way, it shouldn't have any effect on the vacuum system.

I simply blocked it off with a pencil that has a eraser on the end :)

It seemed to work OK, it is only with these recent problems, I am starting to think it could have been the cause, but I don't think it could cause any air to go into the N18 valve.

Update - The brakes are now working fine. The hose from the airbox to the N18 valve (the one that was supposed to be repaired) was still blocked. After replacing that piece of hose, the brakes are now working fine. I have also had no more leaks from the valve cover, so everything is good. :)
